The Marvel Animation Universe is a fictional universe that the shows produced by Marvel Animation take place in. The shows included in this universe are Ultimate Spider-Man, Avengers Assemble, and Hulk and the Agents of S.M.A.S.H. The Marvel characters in Disney Infinity are mostly based on the ones seen in these shows, but also take influence from the ones seen in the Marvel Cinematic Universe and the comics. This universe lasted from 2012 to 2018.

- While the Disney Infinity version of Spider-Man is primarily based on the one from Ultimate Spider-Man, his design is based on the classic comics version, as the web pattern going down to his gloves, like the comic version has, appears on the Infinity version, while it is absent on Ultimate's version.
- The Guardians of the Galaxy are voiced by their actors from Ultimate Spider-Man and Avengers Assemble (with the exception of Rocket), however, the Guardians seen in Disney Infinity are actually based on their counterparts from the Marvel Cinematic Universe.
- Venom's design seems to be based on Eddie Brock's Venom from Spider-Man: Web of Shadows and Mac Gargan's Venom from the comics.
- Venom's main host in Ultimate Spider-Man was Harry Osborn, however, this doesn't seem to be the case for the Infinity version, as Venom will sometimes refer to Spider-Man by his real name. In the show, Harry did not know who Spider-Man was until he became Anti-Venom in the fourth and final season, which came out after Disney Infinity 2.0.
- Venom figure from The Marvel Toy Box toy line, which features the Infinity designs, comes with an unmasked head that features blonde eyebrows, which appears to hint to it being Eddie Brock, who is blonde in the comics and various other media. While unknown, this could hold true to the Infinity version of Venom.
- The Symbiotes in Disney Infinity are aliens, while in Ultimate Spider-Man, they were created by Doctor Octopus using Spider-Man's DNA.
